Am I correct the fresh air comes in over the bonnet and through intakes below the windscreen?

In some respects. It's a pretty clever arrangement once you see what's going on underneath. Air first comes in on the left through the plastic grill around the cover for access to the brake fluid. Then below is a tray to drain water in the air away attached to the underside of the main panel, this unclips so can be cleaned.

After that air is drawn to the battery side of the car, this also helps circulate air around the battery to keep it cooler. Then sucked into the cabin.

This whole process changes air direction many times to throw off dust & pollen etc before it gets to the cabin air filter. This area in my car was absolutely filthy.

Yesterday I removed the windscreen wipers and the shroud. The felt which seals the the shroud to the car had deteriorated in many places. I removed what was left of it and replaced it with weather strip rubber. Time will tell if this is a suitable solution but it creates a gas tight seal for the time being. However I don't think this is where the main issue lies.
As Lightwater has said the battery cover is an integral part of the clean air vent intake system. After the air comes in from around the brake fluid filler compartment just below the windscreen it enters what is meant to be a sealed area (lets call it the "clean air well") where only fresh air circulates. The battery box compartment is part of this area because it is meant to be separately sealed off from the engine bay by the battery compartment lid. As lightwater says this was probably to protect the battery from the hot air in the engine compartment. LR were very careful to ensure that a complete seal was made here and when you examine the lid you can see that the detail that was put in to ensure this seal (even running the seal past the clips. But obviously the seal only works if 1. the lid is able to clip on properly and 2. if the seals are in good working order. Unfortunately the lid on mine is warped (one clip at the back always pops undone when the bonnet is closed). All of the seals had deteriorated.
When the engine is hot the radiator fans blowing at full blast create positive air pressure in the engine bay at the same time the cabin fan blowing out of the clean air well into the cabin creates slight negative air pressure in the clean air well. If he seal is not complete this difference in air pressure draws engine fumes into the clean air well through to the cabin at the precise time that most fumes are being created. I can actually see the fumes coming out the vents when the engine is really hot but it makes sense we should also be concerned even if we can't see the fumes. Particularly when we drive the car on long trips.
I will be making a mod to the battery box to seal it completely from the clean air well and I would caution everyone to check that they have a complete seal on their battery compartment box and lid.
