Sounds like you fitted the wrong type of Fuel Filter and are getting 'Limp Home Mode'.

Your first paragraph describes 'Limp Mode' exactly. To add to my previous comments, one other idea for a common (Limp Home) fault that comes and goes is a sticking Turbo Vane Actuator.
