Clutch or Gearbox problems???

Hi

New to here so not sure if I'm in the right area. I've an 07 freelander 2 94,000 miles. I had an issue with my clutch and flywheel giving off some almighty rattles when you'd start from cold or try to get the biting point on clutch with no revs. I had the complete clutch and flywheel replaced with brand new parts. Guy who changed said the rubber on the flywheel was pretty much all gone.
Now my problem still happens but only on the odd occasion. After getting the clutch and flywheel changed I thought it would solve it. What happens now is it makes the same rattling sound as if flywheel or release bearing has gone but it maybe only happens once every few weeks. First time it started I took it back to garage but guy said he couldn't do anything till he heard it and to keep an eye out to see if it only does it when cold or if you've done a short journey stopped it and then started again etc.
I've kept an eye on it for month and it's done about 3 times. First time it did it I came home from work and then got back in again after she'd only been sitting for about 30 minutes and the rattle that came out her was so loud ones in the house came out and I could feel it in the clutch pedal and gear stick. However once I lifted my foot off clutch pedal from starting her, the noise instantly stopped and when I depressed clutch again nothing, it was like it never happened.
Second time it did it from cold but same thing once lifting my clutch pedal and then depressing it again noise disappeared.
Third time I had been driving for a good while probably round 30 minutes on open road so I was in 6th mainly, but I came through the town and as I was turning onto a road the rattling happened again and I was struggling to get into gear so left it in neutral lifted foot off clutch, noise stopped, depressed clutch again noise gone and I could select gear as normal.

I've no idea what's going on because it happens only the odd time, I don't know what it could be because if it were faulty parts surely it would do it more often given I've had the new clutch in just coming up to 3 months now and she starts and runs as normal nearly all of the time.
I should also mention I've noticed there's a bit of vibration in the gear stick in 5th when doing above 50/55.

A few guys I know have said it could be a bearing in the gearbox that's worn and that should've been checked when you were getting flywheel and clutch replaced. Has anyone any ideas as I'm baffled.
