I wouldn't think its anything to worry about unless the engine is definitely running for a good number of revs on after its been told to stop.
In modern diesels, its a bit more than that turning off the fuel and letting it stop of its own accord. There are valves that clamp shut and close down the air supply and circulations to the engine too.
Compression is quite high too, so as its stopping it's momentum will compress cylinders and fight against other cylinders that also have compression in them, so it can judder as these fight against each other.

One of the main uses of the electronic throttle is to reduce the 'run on' with diesel engines. The ECU cuts off the fuel and this throttle flap should motor to the closed position, no run on should be present.
Ask the dealer to check out the 'electronic throttle body' next time.
